The advantage over native apps:

It is true that with other processes they can be encapsulated and uploaded to the stores, but the results are TERRIBLE... so trust that a hybrid app in React Native or Flutter is the most optimal quality/time/price option on the market today.

Now, when to choose Prestashop or Shopify?

Recommendations for choosing Prestashop:

When highly customized design and programming are required in detail (Currently with "Elementor" builders that facilitate it like in WordPress)

For when the sales model or product type is particularly complex.

Suitable for large catalogs and their maintenance

When you don't want to pay monthly fees for modules, nor commissions on sales like Shopify does

When you want to use Spanish or European modules and services, Prestashop is much better adapted to the Spanish and Latin community. Shopify has many inconveniences with payment processors (like Redsys and others) that are not available, and similarly with transport carriers and similar services.

Recommendations for choosing Shopify:

It is recommended to choose Shopify when you want to have your store ready to sell in 24 hours or less, launched and with your own domain. It is the perfect option to start selling almost immediately.

It is also recommended for product catalogs that are not very extensive for easy management from their own back office, which although it also has connectors for external ERPs, they have presented us with several difficulties and their support is not as agile as it may be in other CMS.

When you don't have too much initial budget, Shopify is the perfect option for a symbolic initial expense (but recurring and increasing).
